The local side were on course for a win after Adrian Clifton added to Ben Stokes' early strike, to put Hackney 2-1 up after the interval.
But Sutton staged a spirited reply, taking control in midfield and giving the home defence some anxious moments. An outstanding display by centre-back Liam Smyth held Hackney together, but the Surrey side will rue the two clear chances they missed in the closing minutes.
Hackney will now meet the Essex side Thurrock in the semi-finals on 11th March.
